Hey, I hear ya. We recently started using Linux for server stuff at my place of employment which was exclusively a Windows-only shop and I'm the Linux admin! So, no worries, mate. ;)
Like worms said, you could also use LDAP for authentication, but I haven't messed around with doing that between a Linux app and a Windows hosted AD, but from what I know, AD supports LDAP so somebody must have solved that problem already.
